Yes, many tours do exactly that. Matera is roughly an hour and a half from Bari and Alberobello roughly an hour, so the day is long and mostly spent travelling. Read the departure time and how long you actually stay in each town.
No. Matera lies in the neighbouring region of Basilicata. It is still a common day trip from Bari, by bus, by the Ferrovie Appulo Lucane train (about 1 hour 25) or on a tour.
By train it is about 30 minutes from Bari Centrale, by car about 40 minutes. That is why the famous sea-cave boat tours start in Polignano rather than in Bari.
Bari has a city beach, Pane e Pomodoro, a short distance from the centre. Visitors report that the water quality varies from day to day. Better-known swimming spots such as Polignano a Mare and Monopoli are a short train ride away.
There is no direct train; the journey takes about two hours with a change at Putignano. The bus takes roughly an hour for the 52 km, and organised tours remove the planning altogether.
Not for the city: the old town is compact and flat and you can walk it. For day trips, trains and buses reach Polignano, Monopoli, Ostuni and Matera, but a car or a tour makes it easier to combine several small towns in one day.
